I would use cloud, vincent, and yuffie throughout whole game first it was aerith instead of yuffie.

Cloud - Red XIII - Cid (but id usualy change Cid with Yuffie at times)

I've been through 7 many many times and used all the characters at some point.
As I said in another topic, I like to give cloud the longrange materia, and pick two other long ranged characters (Barret, Vincent or Yuffie)

Cloud, Tifa, and Nanaki (I say Nanaki instead of Red XIII at times).
Whenever I start playing again, I'll probably use Cloud, Tifa, and Cid. Tifa will ALWAYS be in my party. Might swap Vincent for Cid at times. Then, probably Yuffie.

I mainly used Cloud, Tifa, and Vincent, but I someitmes switched Tifa out for Red. B)
